Athica Faction Borked

The quest should increase your faction with Athica regardless of if the NPC was bugged to be on the wrong faction. When you did the turn in, did you get the "Your faction with Athica has increased" message? If so (which I would think is the case), your faction did indeed increase with Athica, and you'll see the effect when the NPCs are returned to their proper faction.
 
I only turned in 4 before I noticed, I highly doubt I'd be able to tell a difference. But you're probably right.
 
I think what Tempus means is that Athica faction is fine. Everyone who is ally is still ally, everyone who is dubious is still dubious. The NPCs have different faction backing. For example, say that the Shrouded Isle mobs were on shrouded isle faction, and Athica mobs are on Athica faction.

For some reason, the ghost in the machine decided to switch Athica mobs to Shrouded Isle faction. So, Cuwi's faction will continue to improve with Athica when she hands in amulets to Samantha.

I hope I've outlined this correctly.
