I don't know if you do it already, but leaving the third layer so that us players can have our own annotations would be nice. If that's what you do already, then forget about this post with an optional delete depending on how you feel.
With the last map pack there is no problem because any empty file isn't included, but before it was, so it kept deleting my annotations until I found out about map layers .
